Last night I upgraded to Ubuntu 16.04 from 15.04 and now a bunch of my
gnome/Gtk applications have this weird black border all around and no
Fluxbox titlebar which makes it weird to tab things together or shade them:

Other apps like Gimp, Scite, Firefox, Chrome are fine, but the Gnome ones
suffer from this, gthumb, eog, gedit.

My fluxbox settings remain the same, but I am unsure of what might have
changed in the Gnome configurations, I never really used or configured it
manually.

Client Side Decorations & ARGB windows. Known bug in 1.3.7.
Check behavior of current git master.

I installed a recent checkout of master (still compiles as 1.3.7) and the
problem remains. Is there a flag that needs to be enabled or lib dependency
for this?

No.
Can you please open a bug (https://sourceforge.net/p/fluxbox/bugs/ )
and there attach a screenshot and the outputs of "xprop" and "xwininfo"
for such window?
Also log there the exact commit you compiled ("git log")
